any recommendations about what is best to see in Malaysia if you are almost literally traveling through from Bangkok down to Singapore as it would be a shame not to see some of the sights on the way....

You only have three days???
I would guess, go to Kuala Lumpur?

I just did a quick search of some blogs and here are the results a lot of people did just what you are doing:

Hi! Is the Eye on Malaysia near the city center? How do you get there? I might be staying at the Ascott while I'm there...

Hi Gail,

You could take a short detour through the Cameron Highlands en-route. Depends whether you're going by rail or road as to what options you have but since you're on a 3-day limit, I'd recommend taking in the Highlands, Melaka, and one of the islands, probably Penang as you're on a short timescale.

Hope this helps.

Beautiful sights, beautiful food, beautiful people. You'll love it..

hi,
three days in Malaysia too short but I would suggest you spend at least 2 days in KL than another 1 day in Melaka on your way to Singapore. Anyway its all depend how well you plan yourself during the tour.
