Thanks for all of your replies. We have narrowed our itinerary down to the following:
Buenos Aires, Mendoza, Peninsula Valdes, and El Calafate.
This will give us a combination of city and wildlife. Using these destinations and the time period of two weeks can anyone suggest a schedule that would work. I don't think we would want to take a bus but can we fly from one location to the other without going back to BA each time?

Glad to see you have decided on your itinerary. For us that want to see everything, we are disappointed you are not including Iguassu, Bariloche and Ushuaia, but I think your choice is good if you want to experience more of each place rather than spending too much time travelling.
Here’s my suggestion:
Day
1 USA-BUE overnight flight
2 BUE
3 BUE – Optional full day by air to Iguassu.
4 BUE
5 BUE-MDZ by overnight bus
6 MDZ. Rent a car and visit the local wineries and Andes
7 MDZ-BUE - EFE I am unable to find a direct flight MDZ to EFE or REL, so I would return to BUE either on the bus or by air, and connect in BUE without overnight. Here is a local Argentine web site that offers domestic fares and prices.

8 EFE – visit glacier
9 EFE – REL – bus or taxi to Puerto Madryn
10 Visit penguins at Punta Tombo
11 Visit Sea Elephants and whales at Valdes Peninsula
12 Bus or taxi to Trelew, then REL-BUE-USA
