It's not uncommon for Israeli agents to be asked to stamp a piece of paper instaed of a stamp in the passport. I don't know about Lebanon though.

Looks like you won't be allowed into Israel if you have been to Lebanon. I'd be on the safe side and let them stamp a paper.
